Biggest difference between IPFS and Freenet is that IPFS only stores what you explicitly request on your local node, while Freenet distributes content automatically, so you'll start hosting content without any actions when you run a local node.

I'm not sure why IPFS is more popular than Freenet, but the difference mentioned above certainly makes me more likely to run a IPFS node than Freenet.
